[Mk2] [Generic] Water Pump Bolts

I'm currently replacing the water pump on my rev3 UK car and have mixed up the bolts positions. There are two types of bolts used, a pair which have a short unthreaded part at the tip and are brass coloured, and 3 which look like standard bolts.
Would i be right in thinking that the pair with the unthreaded tip section should be used in the holes which pass into the engine block, and the rest in the holes which hold the pump to the pump housing?

I've looked at both the BGB and the EPC, but am not 100% on this.
I'm guessing they are differnent for a reason, but havent worked out why yet.
