Actually, the rev three HG has different holes for the coolent, Best to use the correct one, i have a stainless steel one in my rev2

Yes they will fit as i beleive they are the same bore. But as you have already said, you will need to work out the stroke and compression in relation to thickness of the gasket to keep the compression the same.

Pistons fit fine.
The lower compression would not be to worry about, if it was higher then i would worry, but even so its negligable, plenty of people run 9.0:1 pistons etc with stock ecu without problems, I have done it before, i wouldnt run it any higher than that tho as your getting into the areas of detonation.
If your having the engine mapped, again not something to worry about, ive never bothered about CR as ive always had the car mapped on a dyno, you only really want to keep it somewhere near when running stock ecu.
If your having the head skimmed this will take the compression up for you abit too.
The rev 3 headgasket requires and extra hole drilling out, i cant remember where exactly its over 2 years ago since i did that, but if you put the old stock rev 2 gasket next to the rev 3 one you can see the missing hole, i clamped it and drilled it

I've decided to keep things standard and get a new piston. (The other 3 are spot on so don't see the need to mess with them)
Unfortunately this means I have to buy a full set of rings from Toyota
Why will they sell you one piston but only a full set of rings for four pistons ](./images/smilies/eusa_wall.gif "Brick wall")
