Probably not, mk1 has gone beyond being a useable road car (no lights and an impractically low splitter) so isn't taxed or MOTd at the moment. It's possible I'll drag it along on the trailer but more likely will just be in the mk3
It's what I'd do. You need to open both gearboxes up to swap the diff over anyway so you might as well use the casing that right for the car as it's no more work. You've also got the option of whether to use the 2ZZ 6th gear or the slightly longer one from the 1ZZ box

An intercooler will always be sub-optimal in a mid engined car as getting good airflow to the IC will always be compromsed. For this reason my preference would always be to use W2A. I use an ST205 chargecooler setup on my turbocharged 4AGZE
